A series of investigations was carried out to extend the understanding of the genetic basis of quantitative disease resistance (QDR) in cereal crops. A synthesis of molecular, genetic, and genomic data in rice and maize allowed diverse forms of evidence to converge, shedding light on the genetic architecture of QDR. In each species, published data on the locations of quantitative trait loci (QTL) for disease resistance (disease QTL or dQTL) for multiple diseases were brought together in a common map-based framework. Disease QTL were non-randomly distributed across the genome of each species. Evidence for multiple disease resistance at the level of chromosomal segments was found; the non-random distributions were primarily attributable to clusters of dQTL for multiple diseases. The dQTL distribution for different diseases, however, indicated that certain plant breeding methods for improvement would be better suited for certain diseases. In rice, a significant relationship between the locations of dQTL and resistance (R) genes or R gene analogs was found. The availability of the rice genome sequence also allowed the complete gene content of dQTL to be characterized, and a large number of genes (as many as 20% of the genes underlying a dQTL cluster) were identified as candidates for QDR. To understand the selection response of QDR, a selection mapping (SM) method was developed. Through the analysis of shifts in allele frequencies in a maize population improved for QDR, SM identified putatively selected loci. The method was confirmed to accurately identify loci associated with the selection response at one chromosomal segment where QTL and R genes for the same disease had been previously declared. The overall distribution of putatively selected loci was consistent with that observed from the synthesis. From the broad perspective achieved by combining independent forms of resistance-related data into a comparable framework and characterizing the selection response of QDR, a complex architecture for QDR was revealed.
